Sounds like classic Morton's Neuroma or sesamoiditis.

An x-ray may be necessary. In compensating for the shint splints, you probably stressed other muscles or tendons.

Unless you see some evidence of swelling, it could be what medics call: "Referred Pain'. That is a pain that occurs elsewhere but feel like it is in a different place.
Your pain could be originating in your lower spine.
It travels down the Sciatic Nerve and ends up in your foot. I have had that happen and it is weird, but a Chiropractor could tell you more about that.
They don't cost a fortune and it may be a good idea to have yourself checked out, to see if your spine is causing the problem.
